If floodwater reached your well in Eastern Iowa, treat the water as unsafe until the well has been disinfected and tested — that's the shared guidance from the Iowa DNR and the EPA. Use bottled water for now, keep the pump off if the wellhead went under, and work through the steps below.
A well draws from groundwater that has been naturally filtered through layers of soil and rock. Floodwater skips all of that. According to the Iowa DNR, "During a flood, the increased groundwater loading nearby a well can cause well contamination. Contaminated surface water can also leak into a well through defects in the well's casing or physically run over the top of the well and cause direct contamination of the aquifer."
In plain terms: river and runoff water — carrying soil, debris, bacteria, and whatever else it picked up along the way — can get into your well through the top, through cracks in the casing, or through saturated ground itself. The EPA and Iowa DNR are unusually direct on this one. Their do-not list, in their own words:
Shock chlorination is the standard first step for a flooded well: a high-strength chlorine solution is circulated through the well, pump, pressure tank, and household plumbing, held there for several hours, then flushed out. It's on the Iowa DNR's flood checklist in plain words — "purge and shock chlorinate your well and water system" — and it isn't a DIY-and-hope project: the concentrations involved are far beyond everyday bleach use, which is why the EPA points to a well or pump contractor for post-flood cleanup.
For flooded wells specifically, university extension guidance goes a step further. The Alabama Cooperative Extension System puts it plainly: "After a flood, it is strongly recommended that a licensed water well driller be hired to shock chlorinate your well if the wellhead has been flooded or submerged even temporarily."
Good news for the budget: the Iowa DNR notes that "Iowa's Private Well Grants Program can reimburse you up to $400 for this work." One caveat from the same DNR page: "Giardia, cryptosporidium, and other parasites are not removed by shock chlorination" — another reason a lab test, not the smell of chlorine, is what clears your water.
Once floodwaters recede and the well has been disinfected, testing is what tells you the water is actually back to normal. The Iowa DNR's post-flood sequence is specific: "Retest your well for bacteria, fecal coliform, and nitrate 7-10 days following shock chlorination," and repeat the disinfect-and-retest cycle "until your well has zero coliform and fecal coliform."
You likely won't pay for those tests. The Private Well Grants Program, administered by Iowa Health and Human Services, "provides free water testing to all private well owners and users" in the DNR's words, and your county environmental health office handles the sample kits and lab work. Extension guidance is straightforward: "Disinfect home water softener or household filters according to the manufacturer's instructions, and then reconnect those devices." In practice, that usually means sanitizing the brine tank and resin bed on a softener, and sanitizing and re-cartridging a reverse osmosis system.
Two things worth knowing. First, your equipment didn't fail — softeners and standard filters aren't designed to make flood-contaminated water safe, so this is cleanup, not a defect. Second, floods can stir up sediment and minerals in the aquifer, so if you notice new orange staining or a rotten-egg smell after your well is cleared, that's worth a test rather than a shrug. Iowa floods have a way of coming back, and the best preparation is boring maintenance. The EPA's standing advice is to "periodically inspect exposed parts of the well" for problems like "cracked, corroded or damaged well casing," a "broken or missing well cap," and "settling and cracking of surface seals." Beyond the hardware, the DNR recommends that "all private well users should test their water supply at least once each year for a minimum of coliform bacteria and nitrates" — flood year or not.
